Rebel Claymores Deneve, Helen, and Yuma return to the Holy City of Rabona and find it under attack by Yoma hordes. An all-out battle ensues, after which Galatea informs the recently returned Claymores about Miria's solitary and likely doomed quest to bring down the Organization. As Helen and Deneve investigate in separate assays, it becomes clear that the Organization is creating novel and terrifying breeds of Yoma warriors.

Galatea's plans to eliminate the Awakened former number 2, "Bloody" Agatha, have failed, but the arrival of Clare and her comrades turns the tide of battle. In the aftermath, Miria decides to finally share her shocking discoveries about the true nature of the Yoma, of the Organization and of the Claymores themselves. In a world where monsters called Yoma prey on humans and live among them in disguise, humanity's only hope is a new breed of warrior known as Claymores. Clare and a group of Claymores are sent to the north to battle a group of Yoma that have banded together under the command of Isley, a powerful Awakened Being. When the warriors arrive, they find their new enemies to be unusually dangerous. They are incredibly strong, well organized, and seem to have a plan to dominate the entire region. Will the Claymores be able to stop this monstrous army?
In the northern town of Pieta, Clare and a force of Claymores battle a troupe of Awakened Ones to prevent them from advancing south. Their orders are to hold off the evil horde at all costs, while the Organization prepares a secret weapon. Clare and her comrades realize that theirs is a suicide mission. As their friends fall one by one, the warriors band together to make their last stand.
Clare is subsequently dispatched on another Awakened Being hunt, paired only with Ophelia, #4 in the Organization. Ophelia's homicidal tendencies nearly cost Raki his life, but Clare manages to flee as Ophelia and the arrived Awakened Being begin to fight. Ophelia easily dispatches the Awakened Being and proceeds to pursue Clare. Sending Raki fleeing in the opposite direction, Clare begins to fight Ophelia, but is hopelessly outmatched. She loses an arm, and is about to be killed when a hooded figure arrives. Ophelia attacks, but is soon overwhelmed, and the figure reveals herself to be Illena. Illena takes Clare to her home and teachers her the Quick Sword technique. During this period, Ophelia, distraught at her loss, awakens. In order to allow Clare to properly use the technique, Illena cuts off her remaining arm for Clare to use. Shortly after Clare leaves, Illena is confronted by Rafaela, the Organization's #5, who had been sent to kill her. Clare soon encounters the Awakened Ophelia.
Teresa, a powerful Claymore, saves a young girl from her bandit captors and leaves the child in the care of some villagers. But triumph quickly gives way to despair when the situation takes a tragic turn, and Teresa is forced to kill a human--an act that will condemn her to death at the hands of her own kind.
